I’m using bttv for Linux/chromium 39 and since a few days the user icons look really weird. Is this in intended behaviour? Or a bug?

If you mean the lack of a background, you enabled the “Alpha Tags” option in the BetterTTV settings. You can toggle it off to restore the colors.
