I've added Nightbot to my Discord server, is there a way to change it's profile picture to my own custom one? Discord already offers changing of nicknames.
It's not super important, but would be really cool to have

You can't change profile pictures of bots unless you own it, so no, it's not possible.

I do have my own bot that I created; is it possible to use this as a 'skin' for Nightbot, I guess? Similar to MEE6.

You created an instance of Nightbot for you to use, but you still don't own the bot itself, so customizing the appearance of Nightbot to your taste isn't possible.
